I think its a conspiracy. His underwear adds extra camouflage to his crotch area, plus it may be an additional layer of radioactive defense to protect the superman juniors.

Hey, the dude is from Krypton and he's wondering why Earth people wear their undies on the INSIDE. Especially when some women spend $100.00 for a bra and panty from Victorias Secret and then wear it inside where it can't be seen. Why do that? Just get the same undies from Wal*Mart for $12.99 if you're going to hide them.
Superman is flying over Metropolis one day and is very horney. He flies over the Justice League and sees Wonderwoman sunbathing on the roof. She's butt naked and spread eagle. So he thinks "Man i want some of that wonder *****" so he figures as fast as he can fly, he can fly down real fast, do her and fly away before she even knows what happened.
So he zooms down, does his job and flies away.
